I clicked on "Sort by Number" in FreePBX and buttons are not sorted by number.

The reason?

How many extensions do you have? What fop2admin version do you have?

The issue is already in "Fop2 Buttons" in FreePBX.

Sorting works perfectly fine... be sure you use the latest fop2admin version

THen I realized that after I had sorted by buttons, I did not Sbmit the Changes -> Appliy Config

I changed php.ini and restart the server and the problem is the same.

It might be because the max_input_vars limit that was set in recent php versions. you can try by increasing that setting, in php.ini

max_input_vars=5000

Then restart the web server, go to fop2admin fop2 buttons and sort again.
